Relegation-threatened Wigan could have had a penalty when Emile Heskey was hauled down by Mathieu Flamini, while Arsenal's equaliser looked offside.
"Dowd has cost our team the points - it could cost us £50m," Jewell said after the 2-1 defeat at the Emirates Stadium.
Jewell knows he may have to explain his comments to the Football Association.

The Wigan boss also claimed that Dowd was guilty of double standards during the match.
Jewell alleged that the referee swore at Wigan's players during the game.
"I do not mind because it is a man's game - but then he is telling me that I will be sent into the stands for having a go at him," said Jewell.
"It cannot all be one-way.
"If he wants to take my conduct to the authorities, then I will take his language to my players to the authorities as well.
"I am sure I will have to explain my comments to the Football Association - but if I do, I will just show them a video of the game."

"A lot goes on on the field. Players should not be seen to be blatantly swearing at referees but it's a case of we give a bit and we take a bit," he said.
"We are all men out there and it is part of the game. Controversy goes on. I personally do not have a problem with that - it's not a big issue."
But he added: "We have to remember that emotions run high in matches. Losing was a great disappointment to us.
"We were angry because we thought we were going to get something out of the game.
"Paul Jewell is a professional but there are emotions because so much is at stake. That is why we need decisions to be right."
The Latics manager admitted that his outburst was likely to lead to a reprimand from the Football Association.
