A thunderbolt strike from Andy Griffin secured the hosts the points to lift Pulis' side up to 14th in The Championship.
But just minutes after Griffin's goal on the hour mark, Fuller was red-carded for elbowing Michael Doyle - a decision Pulis questioned.
"I thought it was a bit harsh to be honest with you," Pulis told Sky Sports 1.
"What you want and what you hope for is for referees to referee the game and don't affect the game.
"That's the big thing managers want. Everybody makes mistakes and everybody has different opinions.
"You hope and pray those decisions they make don't affect the game. Luckily tonight we got through 1-0 and it was a great win for us."
Micky Adams was unhappy with the manner of his side's defeat, although he felt Coventry may have been awarded a late penalty when the ball struck Danny Higginbotham's arm.
"I think the handball maybe could have gone our way, but I'm disappointed with what we've produced," said Adams.
"Every time we've gone in front this year we've won, so the first goal was always going to be important in a derby like this.
"We'd coped with what Stoke had thrown at us until the goal and after that wasn't good enough, I'm disappointed today.
"I don't think our problems were physical, a little mental perhaps with people not on top of their game.
"Our passing was poor, our distribution was poor. We've got a lot to work on."</DIV></DIV></DIV>
